"Wayward Pines" having a third season is still not a certainty, given that Fox has yet to renew the show. But if the series does move forward, it is widely speculated to feature evolved Abbies that may be highly intelligent and highly capable of taking over the titular town of Wayward Pines.

Speaking to TV Line, Fox Television Group CEO Dana Walden explained, "The producers have a really compelling plan for season 3 that I liked very much. We're definitely talking about the show right now."

While the exact details of the story are still a mystery, a report from iTech Post pointed out that season 2 had already planted the seeds for the future of the show, particularly with how it established the evolution of mankind into the Abbies and what the Abbies could further evolve into over the passage of time.

Season 2 showcased that the Abbies had a kind of system, especially with the rare female taking over as some kind of leader. The series also ended with the leader holding an infant, and it is still unknown if this infant is purely human or if it is an infant Abbie, which could indicate that the species is evolving even further and gaining some level of intelligence.

The report states that when the characters wake up hundreds or thousands of years into the future, the Abbies may have already taken over Wayward Pines, and because of their new found intelligence, they won't be defeated so easily.

This hints that season 3 could focus on the humans living in the wilderness, trying to survive, as they fight to regain their town and re-establish civilization.

Unfortunately, no hints about the series could be derived from the original books by Blake Crouch, given that his novels ended roughly the same way season 1 did, and from this point on, he and M. Night Shyamalan are designing the story entirely on their own instead of basing plot of the show on a previously published story.
